Akatsuki has always been an ideologically driven organization. Always looking for peace, first in a peaceful way and then in a destructive way. But if ideology and the ultimate goal were so important, why would Akatsuki accept members with goals that are different or even incompatible with the organization's?

After Yahiko's death, Akatsuki became a terrorist organization that sold its members' services on a mercenary basis. That way they managed to raise funds for the main objective. For that, they needed to rely on high caliber fugitive ninjas.

Alone, these ninja were marked for death even within their own villages and would meet their final fate sooner or later. Within Akatsuki, they were free to continue to pursue their own goals, as long as part of their time was used for the benefit of the organization.

Even Orochimaru was accepted because he was easier to deal with within the organization than as an enemy, since Akatsuki's leadership was only looking to the future.

Ultimately, the relationship between Akatsuki and its members was one of mutual collaboration. Like the crocodile and the little bird that cleans the god's teeth, Akatsuki and its members didn't need to agree on a goal to benefit each other.
